You took the cover off, and the noise went away. The clutch bell housing is in all likelihood rubbing against the cover. Look at the interior of the cover where the bell housing is and check for contact/wear marks.

Something happened to reduce the clearance between the cover and the housing. I would check the service manual/parts diagram and make sure you don't have any extra washers behind the pulley assembly. Likewise, the covers usually have a gasket, (where they mate with the engine housing) which might be missing. Or, you could have torqued down the cover retainer bolts too hard and bent the cover. Any of these things could cause it.
